I'm new to speed running this game and I can only play on emulators currently and they're all super inconsistent with the Squirtle manips.

There are different definitions for a good squirtle. Your route can vary slightly depending on what your squirtle's IV's are. I think you should keep attempting the manip on emulator (it is possible. I've done it before. Watch Pulse effect's video for help on this stuff) and just practice.
Do you know if any emulators are better then the others for the Squirtle manips? Not really worried about which are allowed for submissions because I'm only learning. Sometimes my offset is as low -150 and they're close and the next time I do it again it's nowhere close but I time it all the same. I've tried to use any random Squirtle but they are usually pretty weak and I've died early because of it.
If you keep practicing im sure youll get more consistent. I dont know this for a fact but im assuming one of the reasons we have to use mGBA emulator is that it runs closest to the real hardware (FPS etc) so i dont think a different emulator will help. but like i said i dont know that for a fact.
now that ive done about 100 manip attempts and understand the npc movement/frames interaction better im usually within 4 frames. are you adjusting your frame in flowtimer to allow for the npc movement? if you write the trainer id or frame number wrong thats gunna mess ya up too obviously.

@Daz86 I don't think in the tutorial video it says anything about npc movement interfering with the frames? Did I miss this in the video? If it's not in the video, could you explain to me how it works please.
NPC tracking is where you see how many times the NPCs move and adjust your frames accordingly, pulse's guide is a little outdated in that aspect, for every start and stop of an NPC it advances RNG so you want to adjust your frames for every start and stop, the flowtimer download should have a + and - button for you to adjust your frames based on NPC movement every start and stop is -1 @rudyypoo
