Yeah i watched the video and decided to try timing a few actual speedruns from shine 1 to bowser appearing, and my results line up with your video - after getting shine 5 the cycle starts progressing twice as fast, to give a total length of ~ 360 seconds for one bowser cycle (excluding the fact that the timer doesnt go down in cutscenes)
The problem is there were a couple of runs which dont follow this pattern, and im not sure why this is. Both Fir's 33:32 any% and FateAwait's 1:24:09 100% collect shine 5 much later than CMFP's 29:47 run, but regardless of this bowser spawns at exactly 4:25 in all three runs.
(Following the idea of 1 second lost before shine 5 = 0.5 seconds longer until bowser spawns you would expect bowser to spawn at around 4:33 in Fir's run and 4:42 in Fate's run)
Ok so having looked back at the runs which seemed to have shorter cycles, both of those runs did not get as many shines as CMFP's run during the first bowser cycle and the length of cutscenes they missed matches up with the time saved - this supports your theory that the cycle timer does not go down during cutscenes.
If anyone wanted to just start the game and do nothing to see how long it takes bowser to appear with no cutscenes that would be very appreciated...
