Hey guys! I'm excited to start speedrunning, but before I start streaming I want to make sure I don't submit an improper run or anything.

No rules are defined for either category. The videos that are available for Hero Side seem to go by in game time. I assume this starts when choosing Hero/Dark Side after character creation, and ends after opening the last card pack before the credits. Would this be a safe assumption?

Also while I will be starting from a fresh save, I plan on using a certain bonus card obtained from having a Sonic Heroes save present on the memory card. This shouldn't be a problem correct?

One of the mods for that game is Gyoo. You should talk to them, they are a Full mod (meaning website-wide mod) so they should be relatively active. Ask in the game-specific forums. https://www.speedrun.com/pso_ep3/forum

if no one responds within a week or so, then try and get in contact with Gyoo directly and ask about it. They should have contact links under their name like you do.

EDIT: Also at the time of this edit, Gyoo was online 2 hours ago. So you should be able to reach them since they are active.
