In ac, there is an option to make a town without saving it. When K.K.'s last box of dialogue closes, and the screen fades that is the same as making a town with pressing start. Is that okay, and stop the timer on the first frame the screen starts to close (or the frame before)?

Timing starts when you press Start on the title screen for all categories and timing stops as specified by the specific category rule.
