Is there any way to lose/win time in the final section(the sytem dump). In my last run I saw I lost a second on the final section and the only thing that I did different was that I clicked the 'Commence system dump' button a bit late but i don't think I lost a second on that. So does anyone know if shooting Louie, Satan or the files or losing souls has any impact on the time?

I think it does, if you shoot the things, I believe it will slow your system dump % time down (since it takes two shots per file, and it running into the wall in the back takes 1 hit).

Damaging anything(Except for Act 3)will slow you down just a split second because of the glitch effect. There's no actual way to win time,just try not to get hit and just shoot the files in front of you,since dying also makes you lose a split second.

Also,shooting Satan/Louey is useless,since Louey is just helping you to stall,and Satan's attacks aren't RNG,so if you memorize his attacks,it may be possible to dodge them.Also,when Satan does his groundpound thingy,shoot the files that are going to be in your way(Try not to shoot extra files,but if your shooting more than 1 file at the same time,it doesn't matter).

On most levels, shooting things stalls the game for a few frame. This is true of every level except for the non-corrupted butterflies (they just fly away) and the File Dump level. This is why you don't want to shoot at enemies near flagpoles or at Jesus. The last level is an autoscroller on a timer (~6:13, from the moment you start the filedump, I've yet to get the exact time), there is absolutely nothing you can do to speed it up or slow it down. It's a perfect time to go get a drink, stretch your legs, of practice the slowmotion glitch on Louey just for fun.
